“They are hailing us Sir, and I’m picking up a visual.”
“Onscreen.”
The other ship’s bridge came into focus and the sight that met them froze them all in their places except for Kirk who was startled out of his chair.
Before them was a near mirror image of the Enterprise bridge…complete with duplicates of themselves. There was one difference though, and it was significant enough to almost cause an emotional reaction in Spock as he walked over to stand at his captain’s right hand.
Instead of Kirk in the command chair it was the vulcan, wearing command gold with a captain’s stripes on his sleeve. There was no sign of Captain Kirk on this other Enterprise.
No one moved or spoke for several seconds, simply drinking in the impossible view before them. It was the Enterprise by all appearances but for the difference in who commanded.
Kirk swallowed slowly and sat back down, overwhelmed. The duplicate crew was smiling and seemed awed at the sight of themselves, but not surprised. It was obvious to Kirk that they knew what was going on, while his ship was in the dark. On the viewscreen, the other Spock dipped his chin in the not-smile Kirk knew so well. Then he spoke.
“Hello, Jim.”

Enterprise is safe to fly another day. All thanks to Captain James T. Kirk's sacrifice. He's made peace with his death, even though it breaks his heart one final time to see the hurt in Spock's eyes. Still, the last thing he gets to see is the face of one of his dearest friends... until his eyes snap back open. Not in a hospital. In a shuttle as it lands at the Academy.
“Once you exit the shuttle you are free to return to your dorms. Those of you who are new, you’ll follow me to registration and physicals,” a vaguely familiar-looking officer says, and Jim’s heart stops in his chest. Surprising, considering it shouldn’t be beating at all.

A recon-slash-rescue mission on a hostile planet quickly spirals out of control leaving Kirk, Spock and McCoy at the centre of a deadly game of cat and mouse.

"Wow." Kirk whispered, trying to take in the expanse of vivid green before the night inevitably plunged them into total darkness. "It's incredible."
McCoy raised an eyebrow, "Just remember it's full of spiders."
"This is the largest forest on the planet." Spock said. "There are more than a thousand indigenous species of documented fauna in this region alone and, though there are many different kinds of spiders, almost 67% of them are harmless." Spock was peering out over the nose of the shuttle, where the landing zone - a small, flat opening, crisscrossed with vines - was beginning to become clear. He briefly turned back to McCoy. "I must add that spiders are not the most dangerous kind of wildlife on this planet, nor the most abundant."
"Is that supposed to make me feel better?"
"It is a fact." Spock stated plainly, "Facts are devoid of emotion."

Summary
My take on a classic trope- Kirk and Spock have to pretend to be gay for a mission. Despite the dangers of traveling to Romulan space, Spock is keen to use this unusual mission as an opportunity to introduce his oblivious captain to the idea of the two of them having a relationship.
However, Spock soon realizes that he might be in over his head when he finds himself having to mingle with a very unprofessional crew of Romulans. The various stresses of the deception prove to be exceptionally difficult to handle, and his emotional control begins to falter quickly. While his Captain is starting to warm up to their performance just as he had hoped, the Romulan response to his actions ends up being very unpredictable, and there is still an unexpected hurdle to overcome before they can return to Federation space safely.

"Don't get any closer." Jim snarled, hands curling into fists. It was almost ridiculous as a threat - McCoy could count his ribs from here, and his arms were nowhere near as muscled as even his own. He was shaking, whether from anger or fear or pure malnourishment, he couldn't say. That glint in his eye meant business, though, and McCoy knew better than to underestimate James T. Kirk.
When the Captain and the First Officer of the USS Enterprise get inexplicably de-aged in their sleep, Leonard McCoy has to deal with two traumatized teenagers, finding a cure for said teens, and the fear that he might lose his two best friends for good.

Jules Kirk meets a Vulcan man on Earth, and falls in love with him. It's difficult, with their far away lives, but somehow they make it work anyway. She has no doubt that Spock is the love of her life.
Then, around the time they get married, Jules starts to wonder if maybe she's not quite who she thought she was. Or, more appropriately, not quite who /he/ thought he was. And maybe it's illogical, but he's terrified of telling Spock and his husband rejecting him.

McCoy found himself suddenly and forcefully shoved against the wall. His exclamation of protest died on his lips as the breath was knocked from his lungs. Spock’s grip was crushing and the look in those dark eyes as he towered over him set his blood to curdling. Had Spock finally come to take his revenge for all those petty insults and unflattering jabs? He’d never expected the Vulcan to lose his cool this spectacularly. Clearly, he was about to get far more than he’d ever bargained for.
He felt Spock’s burning hands move to close around his throat. He swallowed dryly, refusing to break eye contact with him. He told himself that he wasn’t afraid to die. If Spock was going to wring his neck he’d better hurry up and get it over with.
McCoy felt a sudden coolness as the collar of his shirt was turned out. Spock leaned forward until his nose was almost resting against the doctor’s collarbone. His breath was hot against McCoy’s skin. The doctor held absolutely still.
“Uh, Spock. What’re you doing?” he finally asked.
Or, the Enterprise encounters a strange vessel, Mr. Spock has a breakdown, Dr. McCoy takes care of everyone but himself, and Captain Kirk struggles with a very unhelpful romantic attraction.
